Square cannot be connected as the payment provider for Shopify checkout. Shopify only accepts gateways built by approved Payments Partners, and its own guide for stores moving from Square tells them to set up Shopify Payments or another supported provider; Square's site confirms it has no Shopify integration. Apps that link the two sync products, inventory and customers; Shopify orders are still paid through Shopify Payments or another supported provider.1

Searching the Shopify App Store for Square returns sync tools such as DPL Square Integration and SquareFloww. They move products, stock levels, customers and sometimes orders and gift cards between Shopify and Square POS, which suits a merchant selling in person on Square and online on Shopify. None of them make Square the checkout gateway. Online orders are still charged by Shopify Payments or another provider, so two processors, two payout schedules and two fee statements come with the setup.
Only approved Shopify Payments Partners can add a checkout gateway
A Shopify checkout gateway has to be a payments extension built by an approved Payments Partner. That means passing Shopify's review and signing a revenue share agreement. Custom payment extensions are open only to eligible Shopify Plus merchants. Square has no such app, and a merchant or agency cannot build one against the Square API and install it. Square's own comparison page confirms that no Square-Shopify integration exists.
The payment-link workaround leaves Shopify's checkout
Square staff have pointed merchants at Square checkout links. The Checkout API creates a Square-hosted page at a square.link URL and records the order in Square, not Shopify. Shopify never sees a paid order, so inventory, fulfilment, tax and customer notifications would have to be reconciled by hand or by an app. For a real storefront this is a billing workaround, not an integration.
Moving from Square means choosing a new processor and fee tier
Shopify's Store Migration app imports Square products and customers from CSV exports. Orders are not included and need a third-party tool. After migrating, the store needs Shopify Payments or a supported third-party provider. Any third-party gateway carries a Shopify transaction fee on top of its own rate: 2% on Basic, 1% on Grow, 0.6% on Advanced and 0.2% on Plus.
